The difference really is options vs forced behavior.

If you have it setup to open all links in new windows, that's your only options. The behavior is forced upon the user. If you don't setup the website to behave this way, then the users has the option to allow the link to open in the same window, or right-click and open the link in a new window or tab.

Options for the end users is always better then forcing a single option on them.
